Multiple Structure Alignment (MStA) is a fundamental problem in Computational Biology and proteomics in particular. Therefore, a number of algorithms have been proposed, chief among which are MUSTANG, POSA, MultiProt, CE-MC. In this paper we propose a new algorithm MASCOT that imitates the center-star algorithm for multiple sequence alignment. We report the root mean square deviations (RMSD) and execution times for a large number of alignments and discuss their significance. We also include a comparison of the execution times of MASCOT with the well-known and widely-used algorithm MUSTANG.
